A Song of Ice and Fire for sure. If I had to choose one book from the series, it'd be A Storm of Swords.
If I could add a short story, I'd pick The Last Question by Asimov.

I wouldn't consider LOTR science fiction. Its fantasy and there is a difference. My favorite Sci-fi series are the Dune Chronicles, hands down, though it could be considered a mixture between science fiction and fantasy. But it is considered strictly sci-fi. As a stand alone novel, I'd choose maybe Slaughterhouse-Five by Kurt Vonnegut.

BTW, LOTR is probably my favorite series of all time...
