The third episode of Stargate Atlantis, Hide and Seek, attempts to answer many of the questions left over by the first two-part episode. After successfully connecting their technology to that of the Ancient control panels the crew of the expedition become more confident in their ability to control the city. As the earthlings find comfort in the technological aspects of the city they also attempt to adapt to the issues presented by having the Athosians staying in the city. Meanwhile, after a shadowy figure is released by Jinto, Sheppard and his team struggle to find a way to capture the creature.

The second full episode sets in motion Dr. Weirs quest to become the overall leader by setting in stone just who is in charge of the expedition. After the events of the first episode, Rising, Sheppard and Weir struggled with each other on just where the line of Expedition and Military leadership was drawn. As they battle the Shadow in this episode, Weir plays an important role in the solution to the Shadow problem.

Also solved in the episode is the distrust issues between Rodney and his team along with those between the Athosians/Tayla and Dr. Weir. As the struggle continues against the Shadow the team merges as one to solve the problem and in the end confidence between the team members begins to grow as Dr. Mckay saves the day.
