The new MBPs have USB3 ports. Does connecting a new MBP enable USB3 speeds on Thunderbolt display? Is the USB controller in the display, laptop, both?

no. The Thunderbolt Display still has only USB2 ports. The MBP has USB#, but the Display doesn't draw the USB through those ports. THe Display draws the data through the thunderbolt and then presents it's own USB 2.o ports.
