Are the books that you are transferring from Amazon or another source?

Have you looked under the Docs tab if they aren't from Amazon?

And have you checked the Docs tab? Depending on how the mobi files are encoded, they may be accessible there.

Place them in the documents folder. The Fire uses a slightly different method of recognizing "books" and would consider an older mobi book as a document, IIRC.
