There are many retailers and publishers who will supply you with ebooks in Kindle compatible formats (usually .mobi or .prc) and some of them even have an option to send the books direct to your Kindle via Amazon so that it's stored in the Cloud for you.

Otherwise, download to your PC and then either email to your Kindle or use the Windows Add-On "Send to Kindle" and those books will be stored in the Personal Documents section of Manage Your Kindle and also sent to the designated device(s).
