Can I put Books in Folders in the iPad Kindle App?

No, collections are not available on the iPad app.

Amazon needs to realize that some of us aren't going to buy a Kindle, so if they want to sell us books they need an iPad app that has basic features like collections. One that looked and worked as good as iBooks seems to be too much to ask.

I agree, the kindle app for iPad needs better organization tools such as ability to store books in folders or at the very least a book shelf.
