Okay so I am trying to get my Kindle Fire HD to put MOBI files into books. These files were downloaded from the website as MOBI files using the Fire but the only way I have found to access them in through the silk browsers downloads page. So since I am not downloading them on my computer and then transferring them how do I get them out of downloads and into books...or even docs for that matter. When I open the files they read just like any book I purchase from amazon so why aren't they showing up outside of Silk!?

CBRetriever says:
here's the best way to do it then - copy those books to your PC then send them to your kindle via email

that way the books will also be stored on your account

You can use Calibre to change the MOBI output from [PDOC] to [EBOK].

As EdGein said. There are also little programs floating around just for editing mobi metadata, if you feel Calibre is an overkill.

I have not tried this on Fire, but it certainly worked on earlier e-ink Kindles.

Edit: Also, as CBR said, email them or use

I guess I'm late. But download ES file explorer. Copy the book from downloads to documents. It'll show up there. It won't if you copy it to books though.

You are late. That was CBRetriever's answer back in August, see post #4.
