Most, if not all, of the apps should transfer, unless the developer hasn't updated them. Just be aware that if you have any games that are not part of GameCircle or do not require an on-line log-in to play, any game progress and/or in-app purchases will not transfer to a new device.

Everything you purchase for your kindles actually belong to your account, not the device itself. Books should transfer fine. App, well it depends on their coding whether they will be compatible or not. When downloading games and such to the new device, in most cases, you will loose all progress, so if you don't plan on keeping the old kindle, don't deregister it till you've downloaded and synced any games first.
