Revelation Space and the subsequent novels in that series has quite an interesting ship called Nostalgia for Infinity. There's also a significant amount of space travel, and the ship features very prominently throughout the series. It's definitely hard science fiction, so not for everyone.

Another great golden age classic by James H. Schmitz, one of my all-time favorite sci-fi authors, which features super-cool, intelligent, configurable spaceships: Agent of Vega and Other Stories

There's also the ship the "Out of Band II" from "A Fire Upon The Deep". It spends most of its time running away from The Blight, but I still thought it was cool.

I haven't gotten past the sample of "Across the Universe" yet but it seems like that might involve an interesting ship.
