I'll admit, I was bitten by the "It can never happen to me!" bug. I saw some reviews stating that pieces and parts were poorly aligned, and foolishly thought, "Ah, it's just growing pains! Surely they'll have this sorted out!" Rude awakening, it's not. Poor alignment and weak punching results in a rather ugly and torn play experience. I think I let my excitement over purchasing my own copy of this game override common sense.
That being said, aside from the printing and punching flaws, the cardstock is robust and thick, good quality finish, all my pieces are painted perfectly, packaging looks nice, and I am pleased with the larger style box 5th Edition comes in.
I'm contacting Mayfair Games and I will be updating this review as things progress. I am really disappointed with the quality control exhibited, I would expect this from a first edition no name publisher bootstrapping and trying to get their feet on the ground, not a game going on its 5th edition with millions of units sold.
EDIT: I did receive some replacement pieces in the mail during the 2nd week of August, 2015, along with an email stating "each edge of the region artwork is not equal and this can make for the appearance of a defect". I was a little disappointed with that answer, as I don't believe anyone would intentionally deviate a die-cut off center "so it can have a more natural and organic look to it". But hey, maybe I'm just picky. Regardless, it's still a fantastic game. (Bumped up to 4-stars for a pleasant customer service experience)

Bought the main 5th edition game along with the Catan 5-6 Player Extension - 5th Edition, since I've enjoyed playing previous versions of the game with friends. I found this version on Amazon and decided to purchase it despite some of the comments about misaligned pieces. Unfortunately, some of the number tokens, terrain hexes, and Building Cost cards were off center. While this does not affect the game play (which is still excellent), it does detract from the perceived quality of the product. Details at the bottom of the review.
The replacement process was painless and straight forward. I provided pictures, an explanation of the defects, and quantities of the affected pieces. I received replacement pieces at no cost after 3 weeks. The pieces were from the previous edition of the game, which I don't particularly mind. They are well printed and will add a bit of variety to the game board.
It looks like "The Settlers Of Catan" now has its own dedicated site, which I visited to try to get replacement pieces ([...]). The site redirects you to Asmodee, which handles any missing/defective pieces requests.
Details of defects:
From the combined number token set, 3 out of 5 of each of the number tokens were misaligned, with the "Six" and "Eight" tokens exhibiting the most visible shift relative to the center of the token. It looks like the less frequent the number, the smaller the font. While this makes some sense, it would be more useful for all of the numbers to be equally legible in case you are not right next to the game board.
