ITX motherboards typically only have 1 16xPCIe slot, which wouldn't be a problem. However, most ITX cases I've been looking at only have 2 backplate slots. That would be a problem. If you found a small mATX case, you could use your ITX mobo with that.
Depending on what your doing the fans probably won't be spinning most of the time, I mostly play esports and older titles and even my old 1050 ti wasn't spinning 99% of the time.
